So I'm doing a term paper on the existence of homosexuality within Japanese media, and I need to find some really good examples for the in class protion of my project. There's a live action movie that I am planning on using but I haven't decided on an exact manga or anime to use for my presentation yet....
I need ACTUAL yaoi/yuri series or couples (sorry Naruto and Sasuke don't count :D).... even just individual characters would be nice. Sorry if this is posted in the wrong area but I just really need some help narrowing down my choices... thanks guys =]

Junjou Romantica. Awesomeness right there. And burst angel is on the edge of yuri but the main girls haven't really done anything yet...and its really full of fan service. >_>

Thanks again guys, for some reason I just drew a complete blank when I was trying to think of series. I'll probably just use those for my presentation... My teacher decided to seriously cut down the amount of research and essay work that was involved so it's a lot less stressful now =]

If it's not too late, Sensitive Pornograph is one, Kashimashi is another... other than that I can't recall any others. >.<

I'd suggest Harley from Pokémon, but he's never shown attraction to anyone so it's unconfirmed if he's actually gay or just incredibly flamboyant.
How about Zangief from Street Fighter? Especially interesting because it seems to have either been retconned or they decided he was bi, because he used to fawn over the male cast and then they had him surrounded by bikini girls (although admittedly they may just be for show).

Well there is Gravitation! And Loveless, Sukisho, and Papa to Kiss in the Dark. Those are a few yaoi animes... Very good and yummy yaoi animes...

Definitely go hunt down Hotaru Odagiri's stuff. Only the Ring Finger Knows (that series was written be Satoru Kannagi, and there's more story after the manga in the novels) and Invisible Boy are the ones that I have read. So far, everything by Hotaru Odagiri has been uber-great. She really does relationships perfectly, if you ask me. =D
Also, agreeing with other people here, I have heard firsthand (and having seen snippets of the anime off of majorly adorable AMVs) that Junjou Romantica is a really great yaoi series. I myself have not watched it yet, but hearing so many good things about it, it seems hard to deny its relevancy here.

I'm not sure if anyone stated it, but you could use 'Sailor Moon'.
In the original Japanese version, Sailor Uranus and Sailor Neptune, are lovers, not cousins.

Sailor Moon can be considered a shojo-ai with what people have seen. You can also include Revolutionary Girl Utena, but I'm talking about modern day anime/manga. The one shoujo-ai that I found was Kashimashi (Girl meets Girl), but I've heard mixed opinions.
But what I'm looking for is not shoujo-ai, but actual YURI.
Which reminds me, has there ever been a series that has been girl on girl action that actually had a good plot?

I've found some fairly decent yuri mangas on mangafox, but other then that, I haven't found much, that were in stores and what not.
As for plots, I don't think many things that are pure yaoi or yuri, have actual plot to them.
Except 'Haru wo Daite Ita' and a few that aren't translated into English and aren't online.
Oh! A good yaoi to use, if you need something with plot, is 'La Esperança'.

For yuri, it's a tad obscure, but I highly recommend Strawberry Shake Sweet.
It's beyond adorable, and actually has a realistic main couple, along with some crazy flamboyant side characters. It's one of the best yuris I've ever read.
Yami to Boushi to Hon no Tabibito is also good, although way more fanservice oriented and less realistic.
As for yaoi as a more minor element, as most of the major ones have been mentioned, I'd try anything by Kaori Yuki, particularly Godchild, Nabari no Ou, Kyou Kara Mao, Mirai Nikki, and Axis Powers Hetalia. Actually, I also think no one has mentioned Loveless yet.
